In Java 6u10 a new feature was introduced that reduced the JAR size by half, making your download smaller. However, this invalidated the signature. I made it download the unpacked version of the JAR file now, it should be fine for you. Don't hesitate to report back if something still goes wrong.
Running Vista 64 and having no luck with this at all. Trying to run the .jar itself says Main Class Missing. Trying to run the java web start version tries to install the non 64bit java installer and fails due to permissions (refuses to skip this step even with both versions installed).
Looks like it's stuck trying to resolve a symlink on your file system. Do you use symlinks in your addon folders or any folders leading to it?
Edit: Never mind that; problem fixed in GIT, next version will have this fixed. I can also report I've got WoWInterface working in NP as an additional addon provider. That one will also be available in the next version.
I have only used NetherPanel for 30 minutes so pardon if I overlooked something but here is my comments:
1. The "Launch WoW" function: Would be nice if you could actually edit the commandline executed since I am using Linux and I need to tell it to execute wow via Wine (the Windows emulator).
2. Autocomplete while searching addons: It seems to try to complete the name premature and I have to manually press the delete key and retype what I was searching for. Somehow it doesn't seem to replace what I type when it think it already found the addon name. Hope you understand what I tried to say :)
3. WowInterface Addons: Is there somewhere I can add addons to the list of wowinterface addons installed/updated? Your selection does not fit my choices from wowinterface :)

NetherPanel actually detects whether you have Wine installed and uses that to start WoW in Linux. If you have Cedega instead of wine, it'll use that. It only looks in /usr/bin, though, so maybe you have Wine installed in /usr/local/bin. I might need to change that so it also looks there. Let me know where your wine is installed (type ''which wine'' in the command line).

It does autocomplete the whole addon name of the first addon that matches your query; but you should be able to just continue typing your addon name as though it hadn't done anything yet. For example; if you type "Fubar_" it'll complete "Fubar_AbramsFu" but you can continue to type; type an additional "b" and that'll become "Fubar_BabelFu". Does this not work with you?

I didn't actually test the whole WoWInterface addons thing very well yet; when you have them installed; it should detect the addon just fine as installed; when a new version is available it should mark it as upgradable; etc. All *should* be fine; and it just downloads a list of all WoWInterface addons available from the WoWInterface website (It actually uses http://www.wowinterface.com/rss/latest.xml).
Keep in mind that NetherPanel hides addons that aren't installed yet by default. You can show all addons that you can install with NetherPanel by clicking the filter button (brush icon).
