I've never been able to get WUU to update Cladhaire's mods. PerfectRaid & Clique come to mind at once. Not as sure about Lightheaded. Any known issues here? Also, I've been experiencing the 'hang' since the latest WUU self-update on 11/14. I'll try the fix you posted about not using Coral.
I just went through the setup/first update procedure again. I'm still having problems with a few things:
1. I'm using the latest auctioneer-advanced, downloaded manually as a single archive from auctioneeraddons.com. I set all the auc-<whatever> addons (and the rest of them, like !swatter to site:auctioneer, but WUU did not find them on a version check nor, of course, to download. I suspect I have it set up wrong, but I'm not sure how to set it up right. Help?! :-)
2. Babble-2.2 and some of its sub-libraries (fish, herbs, ore, trainer, vendor) updated correctly from WowAce. Several others were not found. They are all marked "WowAce" in WUU. Looking at the file listing page at www.files.wowace.com, only Babble-2.2 itself is listed. Don't know how to fix this one.
3. Similar to #2, BigWigs and some of its sub-modules updated correctly from WowAce. The ones that didn't aren't listed separately on files.wowace.com.

You could also delete all, but the main addon folders, set their SiteIDs and click update to let WUU automagically unpack the mod.
All [Related] should be set by WUU. You just have to check which are seperate mods (keep those folders and set their SiteIDs) and which ones are related (delete those before you update).

If Use Threads is checked, uncheck it (or check it if it's unchecked) :P One of the modes might work better than the other.

I tried it. Worked like a charm, except it didn't show the children in the addon listing in WUU. So I rescanned the addons directory, and there they are. Hm. Nothing in the log about updating them or extracting them from the zip (there's an entry for auc-advanced, but only that). I wonder if I did it right?
Oh, wait. The log says they were backed up and removed right before auc-advanced was updated. So I guess it's okay. Except...

Configator and DebugLib are related to auc-advanced, and indeed there are no such folders at the root of the addons folder. There are a number of other auc-advanced related libs that are also flagged as missing (iirc that's what the red highllighting in the addons list means) and aren't at the root of the addons folder. They're all in auc-advanced/libs, though. Similarly, the ace related stuff is in the Ace2 folder. I note that the latter has a "noext" file, but the auc-advanced folder does not. Not sure what's up with all that.
Mobmap: I tried deleting the / at the end of the site id, which of course caused wuu to puke on www.mobmap.deaddons.php. So I put it back, and added a / at the end of the addon.php (the addon info page). Now I get 2007-11-17 01:52:17: (INFO) MobMap Extension: zip and no update.

Seems like you're missing a / in the URL there - should be: http://www.mobmap.de/download.php
...and you should be able to set those _downloads and _addonBackups to [Ignore], which'll make WUU blissfully ignore them :)

Re: Mobmap: I have the site id set to http://www.mobmap.de/ and had the extention regexp set to I added a \/ right before dodownload, and ran an update. The version regexp was and was changed in the same way as the extension one.
I haven't had to do regexps in years. Guess I've forgotten how. :-/

No, I'm afraid that didn't work, either. It just hangs for 30-60 seconds, then the "all updates queued" message disappears and nothing happens.
